I have never found a problem with people from different religions praying together. What I have found is that people are just hungry for God, and be they Christian or Muslim we invite them to pray with us.
I came to the conclusion long ago that all religions were true and that also that all had some error in them, and while I hold by my own religion, I should hold other religions as dear as Hinduism. So we can only pray, if we were Hindus, not that a Christian should become a Hindu; but our innermost prayer should be that a Hindu should become a better Hindu, a Muslim a better Muslim, and a Christian a better Christian.
We all have the same God, we just serve him differently. Rivers, lakes, ponds, streams, oceans all have different names, but they all contain water. When you believe in God, you should believe that all people are part of one family. If you love God, you can't love only some of his children.
People who think they have no belief quite often say they want to pray but they do not know who or what they could be praying to. Aquinas would not say to such people, 'Ah, but you see, if you became a believer, a Christian, we would change all that. You would come to understand to whom you are praying.' Not at all. He would say to such people, 'If you became a Christian you would stop being surprised or ashamed of your condition. You would be happy with it. For faith would assure you that you could not know what God is until he reveals himself to us openly.'
We do not pray for the sake of praying, but for the sake of being heard. We do not pray in order to listen to ourselves praying but in order that God may hear us and answer us. Also, we do not pray in order to receive just any answer: it must be God's answer.
The Christian faith, simply stated, reminds us that our fundamental problem is not moral; rather, our fundamental problem is spiritual. It is not just that we are immoral, but that a moral life alone cannot bridge what separates us from God. Herein lies the cardinal difference between the moralizing religions and Jesus' offer to us. Many people have found prayer impossible because they thought they should only pray for wonderful but remote needs they actually had little or no interest in or even knowledge of. Instead of waiting until crisis problems develop which result in panic praying for others, we need to trust God to protect them as we pray Spirit-led, thoughtful, caring prayers before the problems overwhelm them, and they are unable to cope. There comes a moment when people who have been dabbling in religion ('man's search for God'!) suddenly draw back. Supposing we really found Him? We never meant it to come to that! Worse still, supposing He had found us?
I just really believe people have to get hungry. I think maybe what we need to do, instead of trying to stuff our beliefs down people's throats, is just pray for them to really be hungry and to see their neediness.
Praying puts us at risk of getting involved in God's conditions. Be slow to pray. Praying most often doesn't get us what we want but what God wants, something quite at variance with what we conceive to be in our best interests.
When somebody is flying airplanes into buildings and killing innocent people in the name of God, it makes you question why do they have that interpretation and somebody else has another interpretation, and how many people of Muslim faith would agree with that, and what are the different aspects of different people's religions that is so divisive, rather than being unifying?

I love being prayed for! I know that sounds strange, and I've had people ask me if I'm offended when Liberty students pray for me, since they're (usually) praying that I'll see the light and become a born-again Christian. But there's no malice behind it. They simply believe that unsaved people are in trouble, spiritually, and they want to make sure I'm safe from damnation. In a way, given their beliefs about the afterlife, it'd be mean for them NOT to pray for my salvation.
Despite all the help I've given to persecuted Christians, I've always found that I'm the one who's been helped the most. Their faith has - again and again - helped me find my own again. We'll never experience full Christian discipleship if we aren't persecuted or if we aren't praying for, praying with, and living alongside those who are.
